How much memory do you have available on your system, and how much did you assign? What kind of operations are triggering the out-of-memory errors?

Go to <BASEX_INSTALL>/binOpen basexgui.bat (Windows) or basexgui (*nix)Increase value of –Xmx in BASEX_JVM variable, from 512 MB tosomething that your system can support 4. Restart the GUI
For example, here is the line from my config – I allocate almost 5 Gigabytes of memory
set BASEX_JVM=-Xmx5000m %BASEX_JVM%
