Related to the previous question: Is possible to run encrypted xquery-files?

As a query file would need to be decrypted by BaseX, and as our code base is completely open source, it wouldn’t be easy to create a solution for that.

What’s the reason for encrypting your code? Are you seeking something similar to Java code obfuscation, or do you want to make confidential data invisible (passwords, etc.)?
