Copying the data folder is the better choice; otherwise, you'll end up with conflicting JAR libraries in the lib directory.

Is there a recommended best way to upgrade the BaseX software while retaining the data? Perhaps to generate backups of the databases, then restore them to the new instance? I mostly run in standalone CL mode.
